V3与流程与以往系列作相同，日常部分后发生事件，之后进入搜查部分，然后开学级裁判，论破各种证言的矛盾点后，找出犯人。

而在日常部分的会话场面中可表示的角色数增加，以往一直只表示一个人，这次则变成以类似漫画分格的形式同时表示复数角色。

由于对应机种变更，所以ADV部分及裁判演出将大幅进化。并且在V3的裁判部分，会追加许多系列以往作没有的新要素。“无休止辩论”的学级裁判中，将根据发言人的心情、发言内容等，文字的字形及画面上的动作都会变化，可以更视觉性感受到参加者们的感情。 Welcome to a new world of Danganronpa, and prepare yourself for the biggest, most exhilarating episode yet.
